I had similar problem and I ran following command and my problem was resolved: sudo chown -R $(whoami) my-project-folder Works on both Ubuntu & OS X To check username use: whoami

There is such a command exists already but it does not have a shortcut. I always assign Ctrl+Shift+T for it too. To exclude the directory from being searched via navigation pop-up, pick node_modules directory in Project view, then from mouse context menu: Mark Directory As -> Excluded Directory could be restored via Preferences->Directories->Excluded Folders settings

In the Project View click on the “gear” icon and enable the Open Files with Single Click option: Use Ctrl+Q for Quick JavaDoc and Ctrl+Shift+I for the declaration pop-up.
