I just used shivammathur/homebrew-php without any problems. brew tap shivammathur/php brew install shivammathur/php/php@5.6 The repository is on Github: https://github.com/shivammathur/homebrew-php (the exolnet/homebrew-deprecated mentioned in other answers doesn’t seem to work anymore)
Had the same issue. Downgraded to 6.1.7. Seems to work fine. https://dev.mysql.com/get/Downloads/MySQLGUITools/mysql-workbench-community-6.1.7-osx-i686.dmg
I had the same problem and went through the same steps as you. The final step to allow starting RStudio through Finder/Spotlight was to link libjvm.dylib to /usr/local/lib: sudo ln -f -s $(/usr/libexec/java_home)/jre/lib/server/libjvm.dylib /usr/local/lib -f flag is added to force overwriting existing file/link
According to https://github.com/CocoaPods/CocoaPods/issues/6778 reinstalling CocoaPods should solve this issue: sudo gem install cocoapods

Found the fix for the problem here. xcode-select –install This will bring up a prompt to install the necessary command line tools.
