Terminal opens a login shell. This means, ~/.bash_profile will get executed, ~/.bashrc not.
The solution on most systems is to “require” the ~/.bashrc in the ~/.bash_profile: just put this snippet in your ~/.bash_profile:
[[ -s ~/.bashrc ]] && source ~/.bashrc
