This is now possible as the bug linked by @LazyOne has been resolved. You can now set different right margins for different programming languages. The setting is under Settings | Editor | Code Style | <Your language> on the Wrapping and Braces tab at the very top of the list.

Under the Edit menu, there is a Fill Paragraph option, which does what I believe you want. You can assign a key command to this in Preferences, under Appearance & Behavior -> Keymap (search for “fill”). Personally, I choose first stroke Esc, second stroke Q, because that’s what I’ve always used in Emacs…
I had similar problems like you describe. It’s a compatibility problem between IDEA and systems using Gnome (I don’t know about KDE), there’s probably nothing you can do at the moment to fix it for good, however minimizing/rezising the IDEA window with that project fixed it for me.
