Very easy actually. For some reason it got disabled on Xcode 8 but go to Targets -> Capabilities and verify Push Notifications is all correct on that view. For me it had a “Fix Me” I had to click, and voila.
This is what you need to do: Go to ~/Library/MobileDevice/Provisioning\ Profiles/ and delete all the provisioning profiles from there. Go to Xcode > Preferences > Accounts and select the Apple ID. Click Download Manual Profiles or Download All Profiles. And it will download all the provisioning profiles again.
Open Keychain Access, then in the File menu select Lock All Keychains. Then go back to Xcode and clean and rebuild. It will prompt you for your password again to unlock the keychain. After this, assuming you have no other compile issues, it will succeed!

Where they have been for older versions of Xcode: ~/Library/MobileDevice/Provisioning\ Profiles Provisioning profiles are not stored with the project. Xcode has a common area and the profile is pulled when you build and bundled with the ipa.
I also had some problems after updating Xcode. I fixed it by opening Xcode Preferences (⌘+,), going to Accounts → View Details.
