Yes, this seems to be a bug in Eclipse CDT. As a workaround I suggest you create a custom template which can be accessed with the Ctrl+Space key combination. If you are running make from the command line, use make CPPFLAGS=-DFOO which will add -DFOO to all compilations. See also CFLAGS, CXXFLAGS, LDFLAGS in the make manual.

Which compiler are you using, MSVC or GCC? For MSVC, you can start python first, and attach the python_d.exe (windbg or visual studio), then you can load your module, setup the breakpoint, you can verify whether your module’s symbol got loaded in the debug->module windows (MSVC).
